Hi All,
I am already indexed by Yahoo, but in their Web results, not Directory results. How much of a difference would it make if I got into their Directory listings? Is it worth the $299? I am on the fence on this one. Any insight would be great !!

I think these days it's not so important (no directory is!).
It's really a matter of doing the math for your site. If it pulls in a few thou, then 299 for a quality link (let's face it, that's what's happening!) may be sound investment.
For many, it would not.

if you dont mind some work and have patience to wait then you dont really need those directories, you can ask other good reliable sites for links, which most would might say No if you have a new web site or just sumbit to a few directories and make yourself some same topic related web sites and link them together.

Quality Directories, such as Yahoo! are an effective way of getting a 'kick start'.
But they have been so abused in recent years that their value has been reduced fairly significantly. For example, while i do not see page rank as a major indication of anything, it is more than coincidence that virtually every directory has lost 2-3 points over the past couple of years; the single exceptions being those that have heavily promoted themselves (many of which explode once they've got enough folk to pay for inclusion!).
We also have multiple statements from Matt Cutts and others warning about directories.
Plus I know of sites that have boasted about submitting to hundreds of directories ... with bu**er all to show for it.
Not forgetting, of course, that 95%+ of all directories are cr*p.
Additionally, Google have warned about paid directories being seen (often) as paidlinks - again, there's an exception - where editorial quality suggests there is a genuine service being paid for, rather than a 'classified' listing, which most paid directories are.
So my personal view is to submit to a handful of quality free directories, then move on.
Most of this is pretty uncontroversial, but I'd be happy to clarify anything that isn't clear.

So Google can penalize me for paying for and being on Yahoo Directory?

There's a difference between
(A) a directory that charges a fee and edits your entry, finds an appropriate category, and also declines cr*p sites, and removes dead sites, and
(B) a 'link directory' that takes any site's fee and lists them, regardless of site quality, submission quality and inappropriate category.
Last time I looked, Yahoo! appeared on the 'A' list 
My distinction is somewhat oversimplified, but you get my drift - and Google has no problem telling the difference, just as visitors can tell at a glance.
