OK, this is super simple.
You have to do the work manually, people.
There are NO shortcuts.
I know there exist about 7.4 billion automated tools designed to submit to "thousands of directories for you and get you listed TODAY!", or so goes the sales pitch.
Do they work?
Well, they work in that they actually function - I mean, they will fill in the blank when pointed at one.
Do they actually work? (As in will this save me time and effort?)
Technically, maybe.
Here's how this all pans out kids:
1 - you have to buy the tool - free ones will have limits, even if you don't know about them
2 - you have to program the tool with the info about your site
3 - you have to hit the "GO" button
That seems pretty simple, right?
OK, let's cover the steps you might not have thought about:
4 - the software is old and doesn't know about the latest updates and requirements of specific directories - no problem, the listing will be rejected (you didn't want that one anyway, right? Oh, sorry, 47 submissions were rejected...
5 - Most directories have a CAPTCHYA system in place - you know, those great little images with text in them that spiders can't read - the one that when entered and accepted let's the submission proceed - they one that when not completed results in a rejected submission - no biggie, there goes another
30 or so directories you won't get into.
**SIDENOTE - at this point you're saying you don't care because the tool is submitting to thousands of directories, so this small list of missed ones is nothing to worry about. - Guess you missed the class where we were told QUALITY counts, QUANTITY doesn't...**
6 - You didn't check the default settings on the automated tool you let loose with your domain all over it and it's continually pounding the directories with submissions which were rejected. After a while the directories get p****d and list your domain on a small list of "to be ignored for a while" domains - yeah, that tool is REALLY working for you now...
7 - Man, I still have to go check each directory to see what the listing looks like - WAIT, I'll have the tool do that for me - and hit the directories with more automated querries associated with your domain - the type of querries that the directories don't like...fire away big guy, it's only your website's potential future you're toying with here...
8 - You forgot that the automated tool will automatically resubmit to every directory each month - clearly showing that you don't respect the directories systems or bandwidth and wrongly trying to replicate a listing which already exist - oh yeah, you'll get all kinds of love for this.
9 - Now your worried about where that little tool of yours got listing for you - most of those directories in it's list you've never even heard of. And you've recently read that quality links matter and quantity doesn't. You've also read that some sites are being penalized for getting caught up with spam link directories - man, I guess you better get cracking on finding those thousands of directories and get someone on the horn to get your link removed - good luck...
********************************************************************************
OK, so I think that all gets my point across - automated directory submission tools are NOT the way to go.
Yes, they might save you some time, but the potential problems they could create are simply not worth it.
Submitting to directories is a one-time thing (in most cases), so why wouldn't you put the work into it and make each and every submission work for you?
It's important that you very carefully read the directories submission guidelines, and even more important that you follow them to the letter. While it might take time to go through the whole process, it far more preferrable to follow the rules than fire away blindly.
Doing your submissions manually after reading the rules virtually guarantees your inclusion (provided you meet the requirements and follow the rules).
Having a good collection of inbound links from reputable directories is something you invest time in building - not something to get past as fast as possible - the future of your website may just depend on these actions, so be responsible and do the work yourself.
Two last points:
~ There's maybe 20 - 30 or so directories you should bother getting links from - so "submitting to thousands" is a total waste of time & resources - see this thread for more info on which directories to target.
~ You NEVER submit to search engines - these links your getting in the directories is how the engines find you
(I can hear the cries now on that last point: "Google offers a URL submission feature, though - you're wrong!" ...and while this feature does exist, Google specifically states that it prefers to find new sites via spidering links and gives NO indication of how long it might take a spider to visit any "submitted" URL - getting a link on an aready crawled website can get that spider to your site TODAY...)

I would however recommend using a semi automated system where you actually manually submit, but get your fields pre filled. I use a system like this, I just amend it to suit the directory guidelines. Far quicker than copy n paste and still a manual submission. Sure it takes a hell of a lot longer, but I know that my submissions are 100% right, following my motto when it comes to directory submissions of :-
Do it right, do it once, and forget about it.

Do it right, do it once, and forget about it.
...you summed up my entire post in 10 words...
